Interesting question. Far and away all of my favorite games are new editions of older titles. For a new game I would have to say D20 modern.

I'm going to say FUDGE. Although it is a little older than 2000, as the first serious Internet and open source system, it deserves the otherwise rather vague "New school" label.

I really, really, like Vampire: The Requiem, it's head and shoulders above the old Vampire...but Hunter has produced better games for me and my group.

Here are games that I liked that were published in and after 2000: Exalted, Jade Claw, Holy Lands, Secret of Ziran, Mazes and Minotaurs, Maid RPG, Artesia, REIGN, and Star Wars Saga Edition.

Going back to 1997, I can add BESM (1997), SenZar (1998), Unknown Armies (1998), and Agone (1999) to that list.

EDIT: It totally skipped my memory but I also like Anima (I'm still critical of it but I like it enough to count it as a favorite).

It is absolutely remarkable how many people didn't read the OP.  ;)

Personally speaking, Dark Heresy.  Brilliant game.  Though in some ways it's just an updated 40k version of WFRP, so it might not count either.  :D
